How to get "out of control" clients back in LANDesk

I have recently taken over LANDesk at my new company and it's a mess and not set up properly. Many things were not set up properly but I've just upgraded to 9.5 and I am trying to find and fix all of the problems. The main one to note was that the clients were refering to the core's hostname, not the FQDN. I have changed this, but still can't get clients to scan. We also have a Management Gateway, which I believe is set up properly now. 90% of our machines are remote and most will never connect directly to the network or VPN in. I've rebuilt the agent using ConfigureBroker.exe, tried to manually runs scans with the following command

"%ProgramFiles(x86)%\LANDesk\LDClient\LDISCN32.EXE"/NTT=<core's FQDN>:5007 /S=<core's FQDN> /I=HTTP://<core's FQDN>/ldlogon/ldappl3.ldz /V /f /sync

Nothing I seem to do works. I have a laptop at home that is currently not in Inventory (was set to remove entries older than 30 days, I have also changed this to not happen), I've tried to manually run BrokerConfig, reinstalled my new agent, manually run scans. Nothing I seem to do works, and I need to find a way to get about 300 computers back into inventory. Can anyone help me out? I'm out of ideas.
